When you first login you'll be on the empire page.
Go to the "Settings" tab at the top of the page. It's next to "My People" which should be in yellow.
Scroll down the page and you'll find "Change Empire Name" below "Toggle Pop-up Message".
And there is what your looking for.

I just changed an empire name and it was only 250k/zone.

Hmm, either I was wrong or it changed. Cost is now 250k per zone, with a max cost of 250 million.

It's always been a max cost of 250m to change your empire name.
