...I was thinking along the lines of building an automated packet ship (thus to allow for very high sustained thrust.) And I was wondering what rules would seem appropriate for computer-based automation to replace crewmen. Any thoughts?

Look into MaxTech. I don't see why you couldn't hijack the drone rules there.
This is a great idea for high acceleration ships. Manned warships just cannot sustain much over 1G for more than a day or two, and you don't get significant real space travel time reductions until you're moving at 4Gs or so (4Gs = half the travel time of 1G).
